I am not sure in which section (image acquisition or instrument control) this question fits in best.
I have images of a thin-section slide scanned in natural lighting and the same slide scanned using cross-polarized light.
These two images were obtained in distinct processes.
The region of interest (ROI) to scan on the slide was supplied manually (via a GUI and click+drag) and hence, they do not coincide.
Is there a way to program, say via a script or specifying it in the Zen software, to scan the same ROI (on the physical slide) in both the processes?

would you need to do is use ZEN Connect to align the two distinct slides. The aligned image can be used for stage navigation on both slides later. So the workflow then would be

- Align Images
- Put in Slide 1 and navigate to for desired point-of interest
- Go to Advanced Tile Setup and add TileRegion there
- Acquire ROI1
- Put in Slide2
- Repeat above steps for Slide 2
- Finally put all images from ROI1 and ROI2 into ZEN Connect as well
